Koufonissi belongs to the Small Cyclades between Naxos and Amorgos; the port is on Ano Koufonisi, with the Cycladic chora rising behind it. For an island of this size the connections are unusually dense: from here you can reach 18 destinations, among them Katapola on Amorgos in half an hour, Naxos and Iraklia in 45 minutes, Paros in a good hour and Piraeus in a good four. Together the services run up to 56 departures a day, and crossings take between 30 minutes and 6.5 hours. The port is served by Blue Star Ferries, SeaJets and Small Cyclades Lines.

Blue Star Ferries requires you to be in the boarding area at least an hour before departure, on foot as well as with a vehicle. That is the longest lead time documented for Koufonissi. Vehicles board in the order laid down by the port regulations of the relevant port authority; drivers must take their car onto the ship themselves, and their passengers get out beforehand. Because many ferries call at the Small Cyclades as an intermediate stop, the time in port is short: be at the quay in good time, as the ship will not wait.
